That shouldn't actually prevent you from using either this mod or fully functional lightsabers though; if it isn't able to patch FFL, then all that will mean is that Lightsaber-related crafting will take place on benches other than the Star Wars-flavored one added by Star Wars Factions.
Wait, are you loading Fully-Functional Lightsabers before or after Star Wars Factions? Try swapping that load order around, try making sure that the weapons patch loads after both of them.

If you're using the original by Jecrell, it will not work right.
If so, Star Wars Blasters will only show up with Star Wars factions. You'll get them off Rebels, Star Wars' Pirates, and Imperials. So if you're generating your world without those factions, the only source of these weapons will be if you tech-up and build them yourself.
It IS terrifying. If anything, I drastically undersold the DXR-6 by making it shotgun range (in accordance with the book-lore) instead of sniper-rifle range (in accordance with the games).

You shouldn't expect CE compatibility with any mod that adds any kind of weapons or armor, anyway, as CE goes into and jacks up a whole bunch of vanilla defs.
Anyway, even if this is a 'me' thing, I don't use CE, and have absolutely no intention of supporting CE.

Bizarre. Load order? This would need to be loaded after Star Wars Factions and Fully-Functional Lightsabers, and after VFE Production if you have it installed. (I know, everything wants to be loaded after everything else, etc).
Try unsubscribing and resubscribing.
If it's complaining about lightsabers not being installed and they're not , well, that shouldn't actually give you any issues since that function is behind some nested sections that should only fire if and only if FFL is installed.
