Your current culture should not affect whether you can build the building or not as long as the titles have been formed and the culture where the building is has the Manorialism innovation, and the holder of the title follows any Christian Faith.
For Example if Pomesania becomes Lithuanian after the Teutonic Order is formed, the building in Malbork can still be built if the Lithuanian Culture has the Manorialism innovation, and the current holder of Malbork is any of the Christian faiths, hope this helps :)
Are the Special building slots grayed out or is the construct button grayed out? If the entire slot is grayed out that should only happen if the direct holder of the title is a non Christian. (This includes the mayor or baron of the specific title)
I just updated the mod so when you form the titles you will get the barony title that holds the special building so no pesky pagans can keep anyone from building the buildings :) and it is save compatible
Just tested myself and the buildings still appear and can be built for me, if you are running any mods that change the history of the Baltic province those may also prevent the buildings from showing up
I would think the easiest start (thats not already an emperor ;) ) would be starting as the Bilungs of Angria and declaring holy wars to the east until the Baltics are yours :)
