A suggestion for the mod dev.
I think it could be beneficial to have some kind of icon showing the placement of the transit stop along side the icons for the destinations. When zooming out to see all the destinations, it's easy to loose track on the transit stop.
Plus, if that is possible, if there could also be similar but less intrusive icons for the other stops along the same route, that would really be icing on the cake.

You can use Commuter Destination with those mods without issues.
I am investigating a larger modlist which @StayHungryStayFoolish has provided to try and identify which mod on his list is causing the problems.
But I don't have the time on my plate to support integrations if the other mod changes too much
I'll gladly accept a pull request to integrate this if someone wants it.
Improved Transport Manager is not supported by this mod and has never been.
I will look into fixing the IPT2 integration when I have a chance, but given that BloodyPenguin has changed nearly 10k lines of code in two pull requests, it will take a while to find the fix. :(

Is it possible to go the opposite direction and show the "source" of the commuters as well? If so that'd be awesome!
I can't make recommendations for any specific mods but Commuter Destination specifically integrates with Improved Public Transport 2.
I also know it's compatible with Transport Lines Manager 14.4, and Transport Tool has an integration with Commuter Destination on their side.
What would you suggest to me?

This fixes a bug when used with Transport Lines Manager 14.4. The two mods should now work fine together

I imagine it will be quite a simple fix, ITM will need to open the Commuter Destination panel.
I'm not aware of any issues in the mod currently.
