The way this mod works is by assigning you to your capital legion which, in normal play, will always be listed first because the legion tab is ordered by when a region was first conquered.
If you move your capital to a new region, you can still use it, but it requires that you not have any legion in any region which comes before your capital. If a legion exists (even with no units) above your capital region, it will just say "create a legion first."
You can reset this if you completely release a region as vassals, then annex (incredibly tedious unless you use the console), but it is an option.
I don't know if this mod is still being worked on and I lack the skill to fix it, but I figured I'd say this for the benefit of anyone having issues.
I always had a problem when playing, is that if the character system is not able to control loyalty then the value of the army is far more negative than positive, this game is very difficult to win more, most of the crowd tactics to drain the morale of the opposite side. So there's no need for a Roman legion bonus at all.
Here are my comments in the update:
"Not all the places at that time were Roman legionaries, please let the monarchs of the monarchy have a chance to become commanders. Give the player a chance to experience the mechanics of a king leading an army like Alexander in classical times. Not by player mods, and that's not historically true."

I took the Indo-Greek Kingdom decision from Invictus and now, my king cannot be placed in command of a legion. This despite the fact that when my capital was still Bactria, it could.
As soon as i made someone else comand the legion it started getting traits.

I've used the find function but nothing is coming up
has_character_modifier = ruler_is_a_commander
from the first option of commander_ruler_events.2 will make that option remain no matter what, always allowing you to relinquish command. This might break something in a way I can't predict, but it seems to work just fine for me.
So I'm guessing to be careful whilst asking your ruler to command your legion in case any event takes them away.
Haven't tested it yet but hopefully it might be able get a resolution if possible
Edit your savegame in Notepad++ and add the following to the end of your current ruler and save (change the dates to match your current time)

Once reloaded you should be able to relinquish command

Further, there are a few things that need to be ironed out which require a lot of work actually.
Please update it to work with it, this and Bigger Government together is an excellent combination that should be implemented actually in the game.
