The loaded mods are also saved in the savegame. When you start a new game, the mods that were activated at the time of the game start will also be loaded. In other words, the mod settings in the main menu only apply to new games (under some circumstances, newly added mods are also added to savegames. But I'm not sure right now). If you want to remove the mod from savegames, you have to unsubscribe the mod and make sure that the files are removed. But this is risky and could cause further problems with that savegame.
@harrycheez I would like to use this as a base for a mod I would like to make. Would you be okay with this if I give you credit and link to your mod?
