go to your documents and to my games then go to civ 5 folder. delete the cache and the mod user data. civ 5 will recreate it when you enter mods while in game. it will also redownload mods and download your missing mods.
depending on how large your mod folder is data wise it might crash during this.
you can use a program called large address aware on the civ exe and it wont crash as much when you have a excessively large mod folder like mine.
