UAE and FER will change these are wrong cause I ported them from the vanilla versions of the mod and must've forgotten the GUK existed and Trucial states being democratic
BAS same as previous two ported from vanilla mod and I know at somepoint like my mods in R56 it was West Indies Federation but guessing they change it to Barbuda after adding the Carribean formable.
BUK yeah think that ones more subjective cause of how weird the actual Bukhara flag was being a weird verticle rectangle.

Communist flag doesn't make sense since it uses the Southern Cross, and Communist States are usually athiest states, so...
UAE_democratic - The country's name is the Trucial States in game, so using the Trucial States Council flag would be more appropriate
There were a lot more flags that i think are innacurate but i feel as they are more nitpicks than actual innacuracies (I may also have bias since my friend made a lot of flags for R56 (Mostly Central Asian and USSR flags) xdd).
BAS - BAS's tag is represented as the country of Antigua and Barbuda in R56. Changing the flags to represent Antigua and Barbuda would be more appropriate than showing the West Indies Federation flag.
BUK_neutrality - (Might be opinion based) the flag made in R56 suits the country more, even if its a minor change.
FER - Using the Green Ukraine flag is VERY strange considering Green Ukraine is a releaseable tag in R56. also the version of the flag used is incorrect. Look for GUK in the flag files for the accurate depiction of the flag.
KYR_neutrality - The flag has a nationalistic history and the text especially makes it all the more fitting more to a Fascist flag. your probably better off using the R56 one or the Turkestan flag (Even tho that itself is also sort of innacurate).
Updated Micronesia flag to the Federates States (4 stars) for democracy and communism can do for ideologies, thinking that the South Seas flag is fitting for fascist/neutrality with that alligning more with Japanese influence for that period but can also see and argument for the actual flag.
I try to make a good balance between, accuracy and context so sometimes mistakes slip through especially with releaseable nations I'll always change flags if I find the reasons for it objective like the two you suggested.
About Micronesia, you should revert it back to it's modern day flag. I've altered Micronesia in R56 so that it only cores it's modern day borders, which is also what it's modern day flag represnets (The 4 Stars representing the 4 districts).
These are only a few of the issues i found in the mod. If you want I can point out more innacuracies that you can be able to fix, as labeling it "Historically Accurate Flags" and misrepresenting a lot of nations isn't really historical if you get what i mean xdd
but that was used after the aformentioned flag and FSM I'll change the democratic and communist flags to the Federated States of Micronesia flag as the South Seas mandate was the majority of the same territory.
For example: Mariana Federation having the US-Micronesia flag makes 0 sense, and so does Micronesia itself having the South Seas Mandate flag make 0 sense as well..
