This is why this sub-mod is for a target audience cause things like this happen.
My only recommendation is what Acewolf456 down in the comments suggests (if it works) which is to get fane's mask and see if that reverts you into a dwarf.
Sorry I can't come up with something more concrete but to be honest I haven't touched this game in more than a year so the modding tools are a tad illusive to me right now.
Secondly check if you're stats are changing from effects or equipment. When things get unequiped or effects were off, you may not be able to to use skills properly.
I think it's the first one but without visually seeing it, it's difficult to help.

The skills can be found in a chest at the start of Fort Joy and sold by a custom trader throughout the game.
