If using a mod that requires NPC Programming Extender, make sure in-game scripts are enabled too.
I posted the first question on your Planetary Cargo Ships mod as well; answer wherever you go first, I don't need nor expect you to waste your time answering me twice.
This mod alone would not likely impact loading time in any significant way.

@Octo - Not really, but you may need to save/reload after running with it once.
In regards to EEM thing, I don't believe this fixes all the issues with factions on that end. At best it just gets them to show back up in the faction tab where ModAPI scripts can access them again.
The mod does as it says though. It brings the npc factions back, but it doesn't add/fix ships spawning into the right faction. So all in all. It works, though what it ultimately will do (beyond what I've said) who knows.
