I understand, I apologize. I didn't read carefully. I just made sure this mod didn't conflict with any others.
Anyway, thanks for your work!
"Some modded classes have their own custom afflictions/virtues. Classes with custom afflictions/virtues do not use the shared settings, making them unaffected by this mod, similar to the Flagellant. Read the mod page of the class in question for information on whether it has custom afflictions/virtues."
Additionally if a modder doesn't want cheats to be used with his mods he could just add the setting on the class file even if it only uses vanilla virtues/afflictions and those classe would be unnaffected by this mod. There is nothing I can do about it as it would require adding all class files for every class into this mod making it uncompatible with the base game or any playthrough that doesn't include the class mods that would be added to this mod if I did that.
@RightMouse Jump did you activate the mod in game? Just downloading is not enough to make DD mods work you have to individually activate just like the official dlcs. If you did activate it move it higher on the load order and if you already moved it up that means you are probably using modded classes those quite offten have an override usually the ones with custom afflictions virtues. Classes with an override just ignore the shared settings so this mod does nothing for them.

Try re-downloading the mod and move it higher on the load order.
There is also a chance that you downloaded my other mod that makes affliction 100% since you said that is what the mod description says in game.
Custom affliction is exactly what it sounds customized afflictions/virtues unique to that class, all those classes with custom afflictions/virtues have an override so they can get nothing else. I only check one of the classes you linked it says on the description it was a 75%/25 chance so not only it ignores rules.json it also ignores virtue chance trinkets.
And for specific mods, I've had afflictions trigger with these mod classes:
