It definitely seems like Jerry_Trainor is correct, as having 11 tactical nukes per ninja squad is grossly powerful. But my god is it fun. Makes playing Hattori w Kisho only a blast of a campaign

This is a good mod. Used it for a while, works as intended. However, it should be noted that the author did not optimize or clean up the mod before publishing it and, as such, it contains the entire units stats table, rather than just the entries for Kisho ammo, and as a result, appears to have the potential to overwrite any other mods you may use that affect unit stats. If you are looking to fix this ammo issue I would instead recommend using this mod

which only includes the ammo entries for Hattori and Tokugawa kishos.

Can i play co-op with this mod? Do i need to restart my campaign to play with this, or can i just continue?

My hattori kisho ninjas start at level 6 (due to several building upgrades)
The problem is that ones i have used them in battle, they suddenly change level (2 units went to level 4, 4 units went to level 3 and 2 units to level 5.....) and every time i battle it just ramdomly seems to change. Does anyone know what caused this problem or how i can fix this.....??? : (

I haven't tried it out with any other mods as I'm a fan of the vanilla experience, but seeing as the changes made here are very minor it should be compatible. If it turns out that it isn't, I'd appreciate it if you could let me know so I could put a warning in the description.

There are probably hundreds of Kisho Ninja mods, but back when I had none installed I went through and tried a bunch of others on the workshop but none of them solved it for me. I went ahead and made this one which, on my end at least, works just fine. I obviously didn't try all of them though, so there's a good chance that the one you mentioned does the same job.
