it just reversed the normal combines and the mods combines ai's, now the friendly ones attack and normal ones don't

If you want this to work with squads/followers mod, then get a mod that allows you to switch your team to the Combine side so you can make Combine follow you and rebels/civilians with be hostile.

instead just right click any combine soldier and click "spawn with weapon" and select "none".

this is sort of disappointing. these aren't true friendly combine, they are just re-skins of the rebels with no default weapon.
