There was no union flag in 1606. The Act of Union between Scotland and England was not signed until 1706 and 1707 (separate acts signed by both nations). The Act of Union with Ireland was signed in 1801.
Prior to this the flags simply would have been the Cross of Saint George (England), The Cross of Saint Andrew (Scotland), and the Cross of Saint Patrick (Ireland).

The union flag including the Irish Cross wasn't around in 1400s or middle ages that came much later. The St George's cross of England would be more appropriate in my humble opinion.

English (Saint Georges Cross) and Scotish flag (Saint Andrews cross). So no red X just a white X and a red + on a blue backgroud. That was used from 1606, mostly on navel ships.... Now thats all pretty irrelivant considering the medieval peroiod ended around the 15th centery... so this is all, incredibly out of place in a medieval setting. Maybe something like Saint Georges Cross would be somewhat more fitting? for a late medieval look? Seeing as you have the Saint Andrews Cross for the Scotish. Saint Georges for England makes more sense, then a 1801 flag for Britian... Britian not quite being a concept in the medieval period.
