I'm not sure I can make this Hearthsfire compatible without having to start over on the mod. The room I used for the stairs would conflict with how Hearthsfire uses it. Plus, I believe I deleted some of the items (I'm not sure how to "properly" put them back to prevent a crash) that the Hearthsfire mod would use.
No, I didn't put anything like that in my mod. Plus, ghosts are blue-ish and transparent. You don't have to be in a quest to be unable to kill a NPC. They may be reserved for a future quest.
You don't know who these people are? They're not your daughter or follower? If you don't know them, then I'm not sure who they are or why they're down there. They might be indestructable because they're important to a ques line. Either way I'll look into it when I get a chance. Maybe I can setup some proper navmesh to "help" them find their way out of your basement. :)
Do you have Hearthfires enabled? This mod is not compatible with it. I made a mod, like this one and more, that works with or without Hearthfires. I provided the link to my other mod at the very top of the description.
