I found that for most ships in this series that simply turning the power off (Y) and back on fixes the Hydros, conveyors, and other problems relating to energy and power transfer.

One problem I notice is that the Hydrogen Thrusters don't work when it's spawned in. Closing the world and then reloading it fixes it, though. But that's a hassle in multiplayer.

The earlier connection solved all other problems. Still great design, just loading it up, just need a full load of Ultramarines.

Oh the only other thing is I noticed the Cryo's arn't giving O2 but the Medlabs are, will have to track that down. Hopefully just an ice problem and not tubing.
