And as far as a non-CS:S version, I haven't mapped for Source in a coon's age. Used to be a hobby back in high school, but I've since gone off to college and don't have time anymore. Plus, the vast majority of gmod levels need CS:S, so you're really not doing yourself any favors by not downloading it :^)

If you already have CS:S, try restarting the game a couple times and see if that does the trick :)
The companion cube room is used for giving the trophy props proper lighting and making them spawn in random locations around the map.
And yeah, due to the way that room is set up, if you move any of them around they end up touching different triggers, causing them to teleport in a weird and unpredictable way.
Finally, the city area is just the 3D skybox; most maps have one.
