no, it kinda canonically makes sense, KOTOR 2 is set several years after KOTOR and that's where it's piece-of-junk era are. It could be that the owners after KOTOR improved it to a better interior and exterior

Tried the fix that Big detailed in the comments, but it seems i... don't have the "leh" files at all. I'm a bit confused. Should I unsub, check, and then resub? I'd assumed the mod didn't delete the files, but at this point I'd believe aliens did it.

Only issue are two black tiles near the cargo hold towards the intersection leading to Kreia.

This mod makes the Ebon Hawk interior lose its character... idk it looks different. Like its too much lighter or something maybe...?

The alternative fix is to go into C:\Program Files (x86)\Steam\steamapps\workshop\content\208580\583882397\override and simply delete the files LEH_scre01.tga, LEH_scre01.tga and LEH_scre03.tga. This removes this mods version of the screens and instead gives you the orignal games version. (do not have the txi files deleted if you go for this version.)

I ended up going for the second alternative as I felt the mods version of the screens didnt all fit completely and the yellow ones looked slightly off. This way you are still left with the nice looking blue lights and textures too!
