It something that is dependent on how the mod are managed to not conflict with each other.
Also, mod of the time, to dll a mod, you need internet, so, there is not realy anything to fix ;p
so if i use the offline mode,and then restart game in online, some faction will be "wipe out" from map,leave empty asteroid.

Normaly, when you have multiple mods, the game use the steam ID of the mod to do a relocalisation of the parts.
What I see is that your game don't do that.
Do you start Reassembly with steam?
If yes, is Steam in Offline mode?
If yes, start Reassembly once with Steam Online to correct your problem. (may (at 90%) break your save with modded faction that show "unavailable" in the mod menu)) (with a bit of luck, most of my mod MAY not have their save broken XD)

2) Click on "View X Errors" from the incriminated mods
3) Take a screenshot and post it on steam
As I said, I don't have the problem on my side, as the version you dll is not exacly like the one I upload
