To later play with the custom deck you need to spawn it in from the chest to the game. The only down-side is that you need admin privileges to access the chest during online play.

Recommended is to build your deck so that you have about a third of each kind of card. So ~20 pokémons, ~20 energy cards and ~20 trainer cards. But of course you can mix it the way you want, as long as there a total of 60 cards in the end.
Another recommendation is that you don't mix up the energies too much in the deck. It's hard to play if you have more than 2 energy types.
To build a deck in the game you just load the workshop file and then copy and paste the cards you want into a deck. When you feel that you are done, you just save the deck to the chest and then load it back out again when you want to play with it!
