Once they're docked they have to be flown from the Agony.
If none of what I just explained makes sense/helps then friend/message me on steam and maybe I can help figure out what's going on over discord, if you're willing to stream your session to me.
As for the handling, I don't tend to do a lot of flying in the Agony, but you can also solve the issue by upping the core and going to thrusters above Ion, if you're looking for a quick fix.
What I would change in future builds: there are doors in the bridge that lead nowhere, would be a nice quick exit point, I would shrink the rear docking (and shorten the rear ship) to keep the center of mass tighter. I would have more space for constructors and use this as a factory ship. I can't make the ramps work for docking. I would make the whole ship able to land and load/unload HVs. That would likely mean stacking the whole build more vertically and putting the hangars on the bottom.
