I had the same problem. You need the mod build to exist in the actual Appdata\Naelstrof\koboldkare\mods folder otherwise unity won't update the steam mod and instead make an entirely new mod.
It fixed itself entirely and let me update just fine when I put a backup back in and removed the new one

uhhhh some mess happened recently with my mods and with uploading em. had to delete all their caches. i think that might be why this for some reason is a new mod and not update to the old one ?
could maybe fix it, but that could also break everything again... so :p
