The driving suits in equipment room are PUCS, which only use the oxygen tank when you're in water, meaning as long as the wearer stays dry inside the sub, they never run out of oxygen. This is probs why bots prefer to keep the suit on. If this bothers you, try replacing the suits with other variants.
As for them getting stuck at the shuttle dock, the door itself is wired to double as an airlock, so it can only open when all other doors in the above room is closed. I 've tested this hatch and most times the AI get thru ok, but sometimes they just can't I dunno why either :(

I don't know anything about submarine design, so I can't pinpoint the cause, but I'll leave it at that.
Perhaps they just like the diving suit.
So I suppose you're right, it was meant to outclass a vanilla T3 sub from the beginning & on top of that I got a lil carried away when I looked at other popular subs for reference and am like "that's a great feature lemme copy it :D".
I like to think sub's OP in terms of quality-of-life features but not in firepower & armour so combat is still fun & challenging. Tho I somewhat agree it's capabilities re kinda "understated" now that you mentioned it.
