I'm glad it worked out! I know the config file and all the settings can come off as confusing at times. It sort of ballooned past my original plans, and is now really long with a lot of interacting options.
And, yeah, Kepercayaan is sort of the Indonesian catch-all term for anything that's not one of their 6 official religions (Islam, Hindu, Buddhism, Confucianism, Catholicism, Protestantism) and its used by the government to represent the various individual folk belief systems across the islands into one category. The mod includes 4 of the more notable ones, but in actuality there's close to 250 different folk religions that they lump under "Aliran Kepercayaan". But feel free to use 3 to force load it if you want it in the game. The difference between named and custom religion is mainly to prevent the AI from choosing overlapping named religions.
There’s no limit, so religions not showing up is odd. Did you have any settings changed in the config file?
With the default settings and 4/Complete Mode, Cult of Reason should show up normally and the Kepercayaan should show up as a custom icon (since Complete Mode instead loads Java, Malay, Sundanese, Borneo folk religions as named religions).
If you were using 2/Standard Mode or lower, those specific religions won’t load in those modes (unless forced with the config file).
The "Limit to Exploration Era Religions" option might also disable Cult of Reason (the game treats the French Empire as modern age).
My first guess would be some combination of settings is disabling them (and I need to figure out what's causing the misfire), but if you were using the default settings and their icons still aren’t showing up, I’ll need to double check my code to figure out what’s happening. Please let me know and I'll look into it.

Civ V and Civ VI let me program preferences so the leader / civ automatically chose their historically appropriate religion. For whatever reason, Civ VII doesn’t allow leader preferences, so the mod isn’t as useful as with past games. It gives you more choices to select (both religions and custom icons) and the AI will choose randomly from the entire list (which at least gives more variety than seeing the same 12 religions every game).
