In order to fix this, and I assume with the other similar mods you have created, you need to make an entirely new building instead of re-using/copying a new building. I used to mod the original RTW back in the 2000s so I managed to do this easily enough.
I only edited export_descr_buildings.txt from your mod and added the suffix "_mod" to make it a "new" entry. Then I copied export_buildings.txt from the game folder and added it to the file list, then copied the entry for the temple_of_leadership descriptions and also added the suffix "_mod". It seems to be working fine now. I can reload my save and the new building stays put.
So for those who are playing this mod, you may want to try to 'gift' some of the money away or trade with others for settlements - that might keep you 'in game' longer.
