Yea, it's possible they added something to the model just for that animation to keep her attached, but I'd have to look deeper into it and if desired I could modify it some EP2 features.

In ep 2, after alyx gets injured and the vortigaunt picks her up, her model disappears. Is this because the og model was made before ep 2 and that it's not compatible?

There's a bug with expansion swapping that results in the wrong scripts being loaded in.

If you encounter Vortigaunts unable to speak:
Pick HL2 and restart your game to ensure the right scripts are loaded.
