@Silencersn I got it fixed. Turns out, there was an issue with one of the other mods I had running at the time, which boosted the chance of catching just about everything besides crates while fishing. I think it was one of the Fargo mods.

Sorry, I could not reproduce the issue. You can try to reset all the configs, then set:
[Server Config] [Allow Players] [Enable Filters] -> On
[Client Config] [Filters] [Enable] -> On
[Item Type Filter] [Enable Item Type Filter] -> On
[Item Type Filter] [Crates] [Non-Crates] -> On
You can also turn on [Multiple Fishing Lines] to accelerate testing.
If still no crates, that may be influenced by other mods.

I've been having an issue catching crates. If I go to config, and filter out non-crates, and then go fishing, it will never catch crates. It will filter out non-crates, but won't catch anything. BUT, only when fishing above ground. If I fish in, say, the Valley of Eyes (I have the spooky mod active), it will catch nothing but crates. Do you know how I can fix this?

I did exactly what you said but not only it does not sell anything it also only catches crates and other items are "not catch" [filtered], do you know why it does this ?
