Just started another Sotek run and encountered the same, so I looked into it.
Turns out that it wasn't Lizardmen, but just Sotek and two other factions. They have a separate upgrade IDs from others, with the same effect. While the base upgrades are in banned table for those factions. This is most likely due to the use of different resource as payment (different faction resource). The base mod (Favor of the old Ones) adds all faction variants to all units. This patch adds only the vanilla resource variants to modded units. After adding also the Sotek version everything works properly.
