You should be able to install this mod https://psteamcommunity.yuanyoumao.com/sharedfiles/filedetails/?id=3037831208 and it will remove the dialoge + Auto Restart will still work.
The main reason I didn't remove the dialogue was because I felt like people would be confused if the game just closed without any confirmation.
Also, since someone else made a mod for hiding the dialogue I kinda don't want to make their mod redundant with mine.

you should make it so it just skips the "mods require the game to restart" screen and just restart when its done applying mods

Ok just pushed a update that will preserve the launch arguments when the mod restarts the game.
Tested it with -popupwindow set as launch option in Steam and it worked:
First launch -> Window without border
Restart after changing mods -> Arguments gets preserved and window still has no border

Im assuming you currently have popupwindow set as launch option inside Steam but once the game restarts they aren't preserved?
I could look into maybe figuring out how to preserve these/pass them on and if that isn't possible maybe add a textbox to the mods Remix settings where one can put any additional launch args they want

Can you add a option to use unity launch flags like -popupwindow? the reason for using -popupwindow is to prevent Rain World from minimizing when focusing something else like clicking another monitor.
