It is now finished, 1:1 with original 1.6 version, thanks to Pandorazero, he gave me his .VMF files that he had worked on so I could finish his job since he didn't have the time to do that.

The navedit is terrible, this is something that should never be left up to the valve nav generator. I suggest you take some time to fix the nav mesh. Bots can't get to either site and there is no navmesh in CT spawn

CT Bots can't get past through the library (or what it is called) , all of them are stuck inside and even 1 bot can't get pass through library.
