The manual setup button means that you are setting up manually everything yourself. So the only thing this does, is to remove all the buttons out of the way. It gives player the flexibility to setup anything they want.
Othewise, if you want an automatic setup, you need to pick one option in each column (1 Scenario option, 1 Society option and 1 Leader option) and click on "Setup" and the setup will be done automatically for you.
If you want an Manual Society, you just need to pick one up from the 3 stacks that is just below the rulebook and place it in the appopriate section that says: Choose Society.

1- In the Generator Phase, I check the stress level of the Generator.
2- I add a number of stress cubes from the stress bag to that Generator's bag.
3- I roll two D8s, and if there are fewer than 9 cubes in the bag, I pull the number of stress cubes corresponding to the lowest of the two D8 rolls from the Generator Bag. If there are 10 or more cubes, I pull the number of stress cubes corresponding to the highest of the two D8 rolls from the Generator Bag.
4- I add the cubes that I previously pulled to the stress track (knowing that it's possible either die might be greater than the actual number of stress cubes in the Generator Bag; in this case, I just pull what's there instead; e.g., if there are 3 cubes in the Generator Bag and the lowest die rolled is a 5, I just pull 3).
