you could give each module a minimum amount of ship infrastructure to actually work, that way the ships would need to be specialized in their construction... high energy requirements per module, high cargo capacity, and a high amount of production capability for each one before it would function.
This is how it already works without mods... You can remove permanently installed mods when docked at an Equipment Dock in the base game, this mod just expands that to also work at shipyards and repair docks.
