I tried doing something in the mod that might fix it, did it?
make sure it says v0.2 in the mod manager.

But normal buildings are still repainted when cleared, the last screenshots clearly show how to reproduce, I hope this is not a problem now.
Black is good when you remove buildings, but they will be recolored when you massively clear the removed buildings; not a single cleaning.
