That's a vanilla "bug" - if the Rubricator site has already spawned, it cannot spawn again. You'll still get a system with the relic world, just without the dig site.
Dig sites can only exist once, so I doubt it's fixable.
Neither of the bugs you've mentioned are linked in any way to this mod. The scope of this mod is extremely small, only affecting 1 single event from each of the affected event chains. The bugs you mentioned are both present in vanilla (unmodded) Stellaris, and have been reported on the paradox forums already. I did look into trying to fix them here, but had no success.
I have tested all affected event chains with ONLY this mod active, and have successfully completed every single one. In fact, I've yet to experience either of the two mentioned bugs, which means I haven't even had the opportunity to check the error log for them to see what's going on (assuming it even bothers to throw an error...).

1) The system the Rubricator is supposed to be in does spawn close by; but for some reason it does not spawn the dig site deposit on the planet, leaving the artifact unobtainable.
2) The Baol Precursor chain, after you complete the dig for the second colony site; the special event does not show up in log, which leaves you unable to progress.
