These locomotives are amazing however for some reason the CSX ones have the silver trucks and the UP ones have the black trucks. Is there any way to fix this? they were normal when I downloaded them but the second time I reloaded a session, the trucks were swapped on the UP and CSX units. Any help would be much appreciated, thank you.

You have to activate them, if you want to use them. Either with TPFMM modmamanger or via settings.lua.
