The Starbound tiled assets are different from the packed.pak. For Windows, it's located at Starbound/tiled/. You can copy that /tiled/packed folder/missing assets to where Tiled believes it should be for a quick and easy solution (for my computer, it expects the Starbound/tiled folder to be on the desktop so I copied and pasted it there). This is due to the JSON files in the /unpacked/tilesets/... pointing to a wrong location as it assumes the unpacked assets will be in the Starbound/assets/... folder.
TLDR: If Tiled is giving errors that it can't find the images for the tilesets, go into the Starbound directory and copy the tiled folder to wherever Tiled expects it to be for a quick and easy solution.
Second, all the dungeons you're building must be located inside those unpacked files, within the dungeons folder to be specific, so: Unpacked>Dungeons>Your dungeon folder, otherwise Tiled won't be able to find any assets for it.
