I suppose it could also have happened if you may had added the mod over already existing save game instead of starting new game or importing save - that can cause alot of issues with mods that change stuff in the world related to cities and places.
I'll try again tomorrow, when I'll have more time at my disposal.
I'm leaving this here, just in case anyone runs into the same kind of problem. I'll keep you updated if I find the culprit mod.
Turns out it might not be your mod. I tried removing a couple of mods from my load order but it didn't change anything.

Have you tried to turn off the map mod only and issues doesn't appear without it? If you haven't - you probably should try to.
Why am I suggesting to do that? - I'm not 100% sure in my mod, yet I know it shouldn't affect anything but an in-game map texture; it contains only of a texture and description of itself - nothing else. So my guess would be other mods causing the issue, but that also can be some other kind of game issue, and in order to see if it is indeed mods causing it - you'll have to try to run the game without any mods and see if issue still persist.
If issue indeed caused by this map you can also try other versions of it, might help.
Sadly, I don't have any more constructive suggestions.
I really like this mod, but in my current game the names of some locations are glitched. It looks like as if the same string has been written three times and they all overlap each other. This occurs only for Waystations, Holy Mines, Hamlets, and other minor locations. City names are fine. I have only this version of Nice Map currently on.
I don't have any other map mod, nor new cities. Although I don't know if Dark UI is required for Nice Maps.
