All you have to do is edit the player level ramp override to fix it. But I have run this with over 10k engram points available before without issue

This puts your engram count to -several thousand and makes it unable to unlock any modded engrams, even ones that are free

Handful of engrams not auto unlocking like Jar of pitch and Canoe.

That's usually due to folks not picking up and putting back down or rebuilding some crafting stations. Or dying to reset engrams after installing mod. Or simply just relearning the engrams that got reset.
