Yep, babies are fine. Actually better than fine. Since the pokeball prevents death from starvation you can cap a new baby and leave it till its fully grown. If you don't wanna do any cuddles of course.

If you also capture one of the mates while breeding, it turns wandering off so they won't breed indefinitely while captured. As Drath said, babies are also fine when being captured.
