Mod Incompatibilities
Something about Pawns Play Together interacts with some unknown element to break animal interactions. Other animal mods and vanilla animals are also affected. If you can't train, sheat or milk your animals that's probably the source.
Combat Extended changes so much about melee attacks that patching it is extremely involved. We don't currently plan to provide a patch.
