If missions like that would pop up based on how much experience they have, that would conveniently mean that if there's an alien or lucky captain who killed multiple of your guys, you will very likely see them in the future as an objective.
Having them show up as reinforcements would definitely make sense. That way they would feel more like a "boss" when it's in the middle of everything. Not to mention it makes sense, just imagine this conversation at ADVENT HQ:
"Hey, XCOM has been sighted in this location!"
"Bring me my shuttle, this case is mine. I have unfinished business with them."
I'd like the non-fighty, diplomat-type VIPs to be more meaningful than they are now too, although that shouldn't happen by giving them guns. But having some VIPs fight would definitely be fun.
