I had no idea there was a sewerage pipe. I just connected a normal pipe and the sewerage gets ejected into a small body of water from a toilet on the same water pipe.

If you don't have the research for those yet, just do what Kanedogg said and put a sewage outflow somewhere. Doesn't need to be a river, any tile will work. You'll sometimes need to use the clean sewage function like this, since it'll build up pretty quickly.
