If you look closely, and ignore the colors and only focus on which squares are light/dark, you can see the real center is about 8 blocks to the left ( the darker 4x4 square ). The highlighting pattern is seperate from the color pattern and always mirrored.
Could you try forcing "mirroring", both of them, to "always"? It sounds like that is what you are mostly looking for and will casue the color pattern seem centered too ( even if a color pattern is off center )
If you would like to keep the rest unmirrored, I did want to add the option to disable certain pattern generators individually, but have no ETA on that at the moment.
