Perhaps divide up the current provinces into smaller, more manageable provinces. Also, speaking of provinces, maybe add a couple wasteland provinces, since the new basin is entirely desert (the terrain is correct if the Mediterranean was dried up).

I'm in the process of adding new provinces, if you would like to suggest province boundaries and/or names please leave some here. As for wastelands, I will add some in.

Could you expand provinces/countries across the entire Mediterranean instead of just having it be uncolonized, particularly to connect former islands to their mainlands?

yeah while adding new provinces you should add some lakes or something (puddles left over from the draining) because otherwise the surrounding mediteranean lands wouldnt be green.

have small oasis' around the mediterranean where new countries would be based around. Also as more of a farther reaching goal it would be nice to have nations with ideas that focus more on naval/trade that normally border the mediterranean (Venice) to have different ideas since it wouldn't make sense for a landlocked country to have a bonus to galley combat ability or something like that
