This is odd. It would be a conflict with another mod that changes faction behaviour with an assembly. This would probably cause serious overhead to the game or change the number of pawns my faction spawns. My suggestion is to pause it, and with devmode select the option; make faction hostile, then the option force enemy flee. Finally, with devmode still on use your coms console to boost the relationship to neutral again.
