I had this issue while running a linux server. If the person running the server started it up initially as root(using command "sudo ./startupscript.sh") then, after updating it as needed, they just ran "./startupscript.sh", then the server wouldn't have read/write privileges to the save files. So likely, this is the cause and solution to your problem.
