Connection squares
I am pretty sure I know the answer to this, but the colored squares on the reactors and upgrades, they are suppose to line up correct? I mean these models are required to connect in certain spots right? I ask because its not real clear and that it took a awhile to figure out exactly how to use these. >.<

Yeah. To be honest, I think reactors build sharper and cooler without them, though.

would open up more possibilities if upgrades didnt have to touch the reactors but just had to be on the same entity/station/ship

I believe that's part of game mechanics and isn't going to work. Plus it's pretty illogical.
