I'll work on it. It's been known to me that this happens but I'm having trouble finding the modifier that tells you when your warband has been hired.
"If you have your heir executed you get the trait Kinslayer because by default he is listed as a 'dynastic heir' when he isn't one. Great mod btw." Never noticed this one, haha. I'll see if I can resolve it, shouldn't be too hard of a fix.

Interesting, it probably has to do with how mercenary religion works. It doesn't matter what the leader's religion is because it matters what the warband's religion is (he automatically converts to it.)
I can make a clause that when someone holds both a merc title and the fylkirate that their title becomes reformed norse, and i'll work something else out for all the other reformed pagans. I'll add that in the next update Cookinator, thanks for the heads up!
I don't want to edit it, because it will cause a lot of compatabiltiy issues with other mods.
To remedy this you may have noticed that it is incredibly easy to become landed.
I became landed and my Captaincy passed off to a child other than my heir. Upon his death, it was inherited by random courtier. The new captain promptly converted to Orthodox (from Reformed Slavic) and will not be converted back. This happens to every new captain since. I share this because I think it may help diagnose Cookinator's issue
#1: Unlock ruler designer for the Mercenary Captains.
#2: Make it so that the Mercenary Captains get a dynasty, as playing lowborn is buggy as hell (you can only marry bastards for some reason).
When you die, your heir will most likely have a dynasty.
