Edit: I did not fully start the run as there were over 300 locked achievements and I wanted to quit out before anything was saved (did not work), so I don't know how it would have reacted once the run actually began
Unless you have mod updates disabled in your game or pirated the mod, there is no way you should've experienced this.
That's my only idea. Hope Steam support can sort it out for you.
I was able to mostly fix my save file by copying my rep+ save to the normal rep save. It did remove completion marks, challenge completions, etc.; but I was able to keep my actual unlocks.
If anyone else runs into a similar issue I just did what SleepyLunatic did in this forum thread. Although this is a bit of a hacky work around and may lead to unforeseen issues. psteamcommunity.yuanyoumao.com/app/250900/discussions/0/597386590728246704/
