There are two bugs involving the door to the lighthouse, and the vortigaunt's animations being buggy.

The video shows the sandtrap mod that turns it into afternoon. I assure you I also did the game without it.

Your supposed to click E on the vortigaunt to obtain the tau cannon, thats not really a bug.

I also see nothing wrong with the vortigaunts animation.
