What exactly have you done?
Have you replaced old workshop ids with new ones in ini files?
Prior - I deleted the old Kattaj ID's in the server .ini, as well as manually deleted the files in my server's workshop regarding the old files. As for adding the (your re-upload) mod files, the game seemed to detect it and slot those in name appropriate just fine when it came to the .ini as well.
It would keep hanging on that error during server startup, but after I deleted the .acf file in the above directory (i did NOT delete all the mods' folders inside the actual workshop folder though) it seemed to "scan" (I say scan because it didn't seem to download anything new when it came to old mod folders, just seemed to go over them and check it) and then it went through.
It appears I needed to manually delete the entries calling the old mod in the .acf file too - though in this case just deleting the .acf was OK.
Unsure if any potential problems will arise, but so far in a quick 20ish minute check of my world it seems to be okay. Been a while since I played (last time before Kattaj's mod removal) but the console didn't show any "Inventory Deleted" lines for deleted items, so I assume everything worked out okay.
